I didn't have any problems when I upgraded... I still have emails from 3 years ago when I first got my email account. You could just import the mail messages from your backup, I believe it's stored in your Users>Library>Mail> (Folders with emails in them) That would be the only thing I could think of. Not sure why it did that.
