Like Bill already wrote, you can try Carbon Copy Cloner; it usually copies
everything, included hidden and/or system files.
(It's not infallible, though: sometimes when I clone whole OSX disks, some
application requires registering again).

Since eversion 3 of CCC, there's even a "Block copy" feature (not always
available, depending on the situation): it copies bit-by-bit, so it should
definitely copy everything.
