To shed more light on this: The FW800 and FW400 ports are separate ports connected to the same bus and same controller, so this will only work if the port is bad but the controller isn't. This is probably unlikely, especially since you say you had to do a lot of fiddling to even get the FW800 bus to appear at all. I'd get a cheap FireWire PCI card and put that in. Any OHCI PCI card should do.
