I suspect this may have something to do with the .NET click once helper add-on (from what I can tell it deals with the .application files). For my Firefox 3.5.2 install I had to manually get the .NET helper and install it, the "Find Updates" feature of Firefox didn't seem to know about the 1.1 version of the .NET helper and the 1.0 version is incompatible with 3.5.2.
