What I did was move a sub-folder to another parent folder.
Interestingly enough, I can still move emails to the sub-folder in
Geary, and they do end up in the right place in my webmail. The
sub-folder also appears in the folder where I placed it, and they both
contain the same emails. The Move menu also shows the folder in both
locations.

what you've done on the server and what's not being seen in Geary.
Geary lists all your folders when it first starts and adds any new
ones it's not found every time you execute Geary. Unfortunately, it
doesn't remove folders (yet), but it should be adding new ones.
