I can partially reproduce what you're describing. If I move a label,
it's visible in both its old location and the new location. This is
just a way of describing what I said earlier, Geary recognizes new
labels but doesn't remove deleted ones.
As far as moving the email, that I can't reproduce. Are you sure
you're not just seeing the old mail that was in the folder before it
moved? That is, if you move a new email to the folder's old location,
you shouldn't see it in the folder (or in the new folder, either).

Interestingly enough, I can still move emails to the sub-folder in
Geary, and they do end up in the right place in my webmail. The
sub-folder also appears in the folder where I placed it, and they
both contain the same emails. The Move menu also shows the folder in
both locations.

of what you've done on the server and what's not being seen in Geary.
Geary lists all your folders when it first starts and adds any new
ones it's not found every time you execute Geary. Unfortunately, it
doesn't remove folders (yet), but it should be adding new ones.
