The config files were omitted in my example tree:

gschemrc --> gschem config file, can be local to the project
gafrc --> local config file for various geda tools
gnetlistrc --> local config file for the netlister
gattribrc --> local config file for gattrib
attribs  --> config file for creation of bill-of-materials
$NAME.g2p --> project file for gsch2pcb
$NAME.gerbv --> project file for gerbv 


gschem talks to pcb via some specific files:

$NAME.net --> the netlist
$NAME.new.pcb --> new components to be included in the layout
$NAME.cmd --> a list of commands to update pin names in the layout


Power users may foster scheme files in their project dir e.g.:

unnumber-refdes.scm
gnet-gsch2pcb.scm


There are files which contain results and logs:

gschem.log --> gschem log file
gnetlist.log --> gnetlist log file
gattrib.log --> gattrib log file
$NAME.drc --> results of schematic design rule check 


In addition, the tools produce automatic backup files with various naming 
schemes:

$NAME.sym~
$NAME.sch~
$NAME.pcb.bak? with "?" a single digit
$NAME.pcb- (IMHO the dash is a bug and should be converted to "~")
#$NAME.sch# --> Auto save of a file currently open in gschem. 

I surely missed a few file types ;-)
