Let me know if you find a note taking program that works as well as paper.  
The best handwriting recognition I know of is Xstroke, a full screen graffiti 
recognition system that I tried with a Zaurus.  It works quickly, but I 
missed the ability to mix text and drawings and the freedom of position that 
paper has.  

Right now, I just take pictures of my paper notes and make galleries like 
these:
