As far as I can tell, the J install's pretty clean in terms of what it updates: basically just the two directories - the J602 system directory and your J602-user directory; in my case, there's a third directory because I've chosen to retain my own code in its traditional directory. However, I've had good luck simply copying the directories without running the install.
