Hello,

The Human Feb. 2009 (hg19) assembly includes chr1 of length 249,250,621
The Human Mar. 2006 (hg18) assembly includes chr1of length 247,249,719

When a file is downloaded (from the Table Browser, Downloads server, or 
ftp), the database version is one of the variables in the html form, 
url, or file path.

We recently added the hg19 assembly to the UCSC Browser. The hg18 
assembly is still the "default" for Human in forms/links while we 
finalize the hg19 major tracks. Confirming that all data is from the 
same assembly version should correct the data/version discrepancy you 
describe.
