The table hg18.knownCanonical might be what you are looking for.  It describes 
the canonical splice variant of each gene.  You can find this in the Table 
Browser, or in our downloads area:

http://hgdownload.cse.ucsc.edu/goldenPath/hg18/database/knownCanonical.txt.gz
