NO!!!

Run etc-update and then have it show you what it will change in each file.  
If you like it tell it to update it (replace the existing one). 

For files like make.conf copy it to a save place somewhere, then let 
etc-update show you the changes.  At that point I let it update my make.conf 
and then add my changes back in.  Usually your changes aren't a lot - just 
USE flags, the architecture, CFLAGS, and maybe the addition of the SYNC 
command.
