You're rather lucky. Files named in that manner are config files, that are in a config protected directory. Because of this, portage doesn't overwrite the existing config, rather it leaves it the same and stores the new config as the file you mention. etc-update or dispatch-conf are the tools you should use to check all these files and see which need updating and which don't.
