Christian is making a very useful recommendation. PostGIS/Postgres is a
better database for this purpose.

The UI tools for Postgres are different from MySQL and perhaps a little
harder  to learn intuitively but the investment of time in learning is
repaid by the many spatial analysis and display tools in PostGIS that are
not available for MySQL.

PostGIS in Action by R Obe and L Hsu has been very helpful. You can see it
on Manning Publications(www.manning.com/obe/)

One quick question. You are aware of the fact that mysql does not  
implement the full OpenGIS  specification.

Relationship tests are always based on the MBR of the geometries.  For  
example, an intersection test of 2 polygons is handled as an  
intersection test of the MBRs of these polygons. The result may not be  
what you are expecting.

I would recommend postgis.
