Could you describe your breeding set up in detail?

If you have multiple female breeding in one tank this
a very stressful envirnment.  Most often the females
will attack the pups or other mothers.

Spilt them out into two breeding tanks.

Also, I like to keep my breeding tanks small and
simple.  10 gallon tank with about two inches of
bedding and some unscented toilet tissue.  I give the
parents cardboard bits when the pups are young, and no
tubes or boxes until the pups are at least 3 weeks.
In this way the parents are not distracted and the
pups don't get lost.
