Are those projects private? Maybe some users are missing from the collaborators list? Since you have been upgrading from pre2.0 to 3.0 a lot have changed in the gitorious configuration options. I would recommend reviewing config/gitorious.yml and comparing it against a recent version: https://gitorious.org/gitorious/mainline/source/6a8ba76a1f1fbdf81bf4ab29586abe4768a0f464:config/gitorious.sample.yml
