You can tell the difference between different versions of a dtd by giving
it a different name when you change it.  For instance, the dtd for the SVG
file format contains a yyyymmdd style date as part of its name.  This
makes it very easy to see what version dtd a document was written to.
This information should be given in the first or second line of the
document in the <!doctype ...> tag.

Alternatively, if the XML document uses namespaces, you would just use a
different identifier for the namespace.
