It sounds like you're replying via a send and archive button.

Try this.  Go to your Gmail settings, click on the General tab, scroll down
to the "Send and Archive" option and select "Hide Send & Archive button in
reply."

Perhaps then when you reply and click send, the conversation along with
your reply will remain unarchived.
