This is my experience too; after a certain amount of time, the Pipes feeds start to work. I believe you can replicate this problem by setting up a fresh Pipe RSS feed and try loading it via Feed API or adding to Feed Reader (as stated in Docs: "The Google AJAX Feed API crawls feeds with Feedfetcher, which is also used for Google Reader and the Google personalized homepage."). It will take X hours before it's possible. Putting the Pipe through FeedBurner will work immediately.
