I guess, the same rule applied in round 1 - top 1000 scorer from each sub round advance to round 2, ie it is based on local score, not global score. It would be hard to compare (score, penalty time) across subrounds, since the statistics of different subrounds can be very different in term of score and penalty time, so it is hard to do direct comparison.
