My view on this:

a) We are all humans and we make blunders. So yes, it will always happen that 
somebody attached the wrong file somewhere.

b) if there is error, there must be penalty. Even if it is just a blunder. 
LeppyR64 noted that there are checks on the input file. I understand that you 
invented this automated "swapping" as a means to avoid wrong submission. While 
what LeppyR64 proposed would be counted as wrong submission. I would side with 
LeppyR64 here - if there is error, there must be penalty.

c) I admit that at some point I might mistakenly attach the wrong source file. 
I am not sure if it is in FAQ, but this is what I would do. Imagine I submitted 
input and just a second after realized that I attached wrong file. So at least 
I know that I made a mistake. In this situation I would immediately shoot an 
e-mail to [email protected] saying

"Hey, I am XXX, I made wrong attachment to problem B, correct attachment is 
with this e-mail"

As for situations when you didn't notice error - then you either go and check 
you submissions a few minutes before time is up. Or you don't and take a risk 
of penalty.

I hope that in later rounds, where there are less people, sending e-mail like 
this would only entail a time penalty (as if you submitted input only when you 
sent e-mail to [email protected]). Assumption is that this does not happen to 
too many people each round and Codejam team is not overloaded with e-mail like 
this.
