Those are very sensible reasons. Apologize for modifying* the dialgo message.
Others applications make a distinction between deleting files and data from the
application, use a tick-box and/or indicate a warning tooltip. Perhaps is
better to not leave warnings to free interpretations, as in 
"Deleting episodes also removes downloaded files." I'm guilty in the sense that
while the dialog message remained the same and the behaviour changed, I didn't
read the detailed changelog, but only the main one in the blog news, but do
most people read the changelog?

Regarding the other points, IMHO it all comes down to the use of gPodder. I
believe most people would be benefited by deleting episodes permanently for the
reasons you pointed, as they would likely don't delete their liked ones. But If
you follow a growing number of feeds, in particular in the case of videos, a
single one can take up 300mb. So instead I would rather keep the episode in the
database for whenever I want to watch/listen it again. If it isn't a nuisance
or an implementation no-no, an advanced setting for toggling file only deletion
would be very welcomed, and allow the best of both worlds, to delete the
unwanted episodes and keep the database small, and to work-around disk space
limitations.
