I have these warning too, I don't think they're very important. The
aclocal.m4 is regenerated by aclocal -I m4 or by autoreconf.
Your error is strange... don't you have an error in ./configure? because
Makefile.in are the ones generating the Makefile when ./configure is called.
I'll try to google all this when I'll finally have my Windows VM resetup and
LuaLaTeX reworking...
