Hmmm, that's true, I had never thought about this case... In fact the
Gregorio installer is using the debian tools to build the package, and
thus will always use the native TeXLive install (and I think it's the
good behaviour).

The only two solutions I can find are:
 - update the native TeXLive installation:
   (see https://launchpad.net/~texlive-backports/+archive/ppa)
 - compile and install gregorio without the Debian packaging system
   (it is relatively easy)

I think just warning about the limitation you discovered and how to work
