I just managed to prepare a MWE in pure gabc. If you play with the value
of \setgrefactor{} the problem can manifest in other words. With 16 it's
in *La va*, 3rd line, with 15 it´s in *Ri ga*, and worse than before.


    Second problem:
    In the gloria, look for the *Qui sedes*, the torculus (Qui) shape is
incomplete in the vertical line. In this sample the first problem
appears again, at *Al tis si-mus*.

Looking at your examples, I believe the problem is related to the timing of the hyphen decision. GregorioTeX makes the decision about whether or not a hyphen is needed as it processes each syllable. However, the spacing between syllables can be expanded later on when the line is justified. This is something that will have take some considerable work to fix.

In the mean time, try reducing the size of maximumspacewithoutdash (default is 0.02005cm). This will make GregorioTeX introduce the hyphen on its own more often, thereby eliminating some, if not all, of your hand tweaking.
