Would things be easier for you if you were to use the Latin centering scheme (the default)? It centers neumes above vowels, whereas the English centering scheme centers them above the middle of the syllable.

In your example,

char-(g)i-(f)ty.(f.)

this has three syllables "char-", "i-" and "ty."  The second neume was positioned above the middle 
of "i-", so it's behaving normally.  Change the spec to "centering-scheme: latin;" and the problem goes away. 
 You can even drop the explicit hyphens and {} braces.
