Luís, I just read this reply, and I think you may have a lot of gregoriotex.tex files on your system in various places. The one in your home directory, especially, is probably why it works from the command line (presumably you are in your home directory) and not from Scribus. I also noticed that you missed a step when doing your install.
What I would recommend at this time is: 1. Remove all the gregoriotex files from wherever they are on your computer (home directory, /usr/..., etc.) 2. Reinstall gregorio: a. cd /path/to/directory/where/you/built/gregorio b. make install c. cd fonts d. make install e. texhash It seems like you missed steps 2c-e. (See http://home.gna.org/gregorio/installation-linux). After this, confirm that there's only one version by running "kpsewhich -all gregoriotex.tex" again. Hopefully this will get you to a consistently working state.
