I really thought the per-applications screen would be fixed during a
complete rewrite. Double-clicking the application then having to click
the "back to list" button is just bad. It's confusing to new users and
completely unlike anything you'll find on the Mac. The back button
isn't even on the left side, which would vaguely imply what it does.
Why not show a list of apps on the left side, then the application
settings on the right side of the same pane? Show checkboxes to the
left of the app's icon to enable and disable. It might look funky with
full size icons (though no more than the current design) so the app
icons should probably be 16x16.

Ultimately it doesn't matter that much to me because I use preferences
once or twice a year, but when I do it's obviously lacking. Not a
problem with a free app that helped out so much, but now that it's
been rewritten and people are paying for it, they're going to expect a
decent UI.
