That's due to the way that Skype implemented their Growl support. We're working 
on a way to workaround that issue.

Well, there's two things here:

1) 1.3 has a problem with settings for applications in the applications tab 
taking any kind of affect until restarting Growl. We've fixed this for 1.3.1.

2) I'm not sure with what's up on the second item, unless you have 2 Growl's 
running. More after the next question.

I think you have Growl 1.3 and Growl 1.2.2 installed. Open Activity Monitor and 
find out by searching for Growl. If you see Growl and GrowlHelperApp, that's 
the problem.

http://growl.info/documentation/faq-new.php#1.3uninstallerafterinstall has some 
information on how to remove 1.3 and 1.2.2. Go ahead and run the uninstaller in 
step 5 even if the preferences aren't there in system preferences.
