Robin, the computer performs all necessary air/fuel adjustments "by it self & on the fly". There's no need for you to adjust anything for simply going to a K&N air filter. Do you have the 4 individual pods or is it a direct stock replacement?
Synchronization that has to do with the EFI bodies being synched together should not have changed if done properly to begin with. The dreaded surging you are experiencing is unfortunately a "GTS monkey on all our back". I've been trying to rid my self of it for years now but with no luck.
