the ship get completed by NORPAC (a military organization)

Commander Jonathan Ford is forced to relieve Captain Marilyn Stark of duty for 
disobeying orders
a peace treaty was hammed out, but there were pockets of hostile nonaligned 
nation
NORPAC gave the SeaQuest DSV to the UEO ( United Earth Oceans Organization, a 
global federation of nations, similar to the United Nations )
the UEO picks Captain Nathan Bridger to captain the SeaQuest because he 
designed the ship, "he is not thought of as military, yet shot when he has to",
"you can speak their language" meaning can to talk to Scientists (he is one)
The storyline begins in the year 2018, after mankind has exhausted almost all 
natural resources, except for the ones on the ocean floor.

It's ages ago that i have seen Seaquest and i never have particulary
followed the political background.

But maybe the Seaquest is a refitted military vessel, either replaced by
more modern military subs or a goverment had comissioned a lot of military
subs and the following goverment has canceled the program and done the
best it could with thoose half finished crafts, to not have entirely
wasted the investment.

Or it could be that there is some treaty reducing the naval power of
whoever owns the seaquest and such multi purpose cruisers are somehow the
equivalent of Japanese whaling for research purposes.

Multi purpose crafts also could make propably, if you face a lot of
threats by oponents equiped much worse then you are. Like the equivalent
of Somali pirates. They likely don't have the hardware to attack an armed
multi purpose ship but if there are many of them, arming ordinary ships
might be more efficient then sending escorts.

Or there is some (real or percieved) threat and arming ordinary ships is
a cheap way to show that you do something, while everything else would
cost too much money.
