I had a similar experience when I started using Window-eyes with focus 40 blue.
That is why I spent some time tweaking WE to make it work better with focus 
blue.

Regarding braille input using the Perkins style keyboard, I wrote an app called 
BrailleInput which can be found on app central

by default it uses your active braille translation table. So, after installing 
it you should be able to type letters, symbols and even use it for single 
letter navigation in browse mode etc..
The app also supports other features like multiple input tables and partial 
contracted braille input support. You can find the details on the app website.

Another topic is the configuration of braille hotkeys to do things like alt, 
up/down arrow, tab, braille marking and so on.
I was not pleased with the default braille hotkeys assignments for such 
commands and used the control panel braille -> hot keys part to redefine 
everything from scratch.
My settings are not exactly what you would get with JAWS, but if you want you 
can contact me off list and I'll try giving you my setting file.
Customizing the settings using the control panel can be a bit tricky at first, 
but it is very powerful. If you want you can try it out but I would suggest you 
to first backup your settings.
The front left and right rocker bards are not working with WE but all other 
buttons and button combination can be customized.

I agree that it would have been nice to have WE work out of the box with better 
braille hot key assignments. But given the current state I can only try to help 
customizing what you want.
