So when I'm pasting my backed up folders and files back to my flashdisk and
VS says "file already exists. Do you want to overwrite?" do I press yes or
no?

Those folders are part of the system.  I wouldn't delete them.  In fact,
they're probably protected so that deleting them is impossible.
