You can open CIFTI files with Connectome Workbench or with matlab.

Most software (eg in FSL) does not *yet* in general have the ability to work with these.
Depending on what files you chose to download, there are also available "standard" 3D/4D NIFTI files (eg in MNI space). If you don't have those, and want them, you can go back to the downloads page and should be able to find them.
