Take a look in the settings.sh file, for FSL_FIX_MATLAB_MODE.  If it is set
to compiled matlab, then any edits you make to the matlab files won't take
effect.

We have also made some progress on making it compatible with octave, to
avoid the matlab licensing issue (which was the reason for the compiled
matlab setting in the first place).
