Once your server has been populated with a bot, the server/bot will go through the throws and create the *.nav file. Be aware, the creation of the nav file is very CPU intensive and depending on your hardware resources and map complexity, it may take up to 5 minutes or more to complete. Alternatively, you may find *.nav files for those maps on a custom map site such as http://www.cs-maps.us/ Good Luck.
