Sounds like you are updating a HL1 server into a Source server directory, that is bad. Check your update options. For Counter-Strike: Source the -game parameter MUST be "Counter-Strike Source". If you did mix the two it would be best to delete everything and start from scratch (after backing up any custom configs you may have).
