Yeah, I did that. And the banlist stays there as long as I dont restart the server. Through map changes and all. However, the moment I restart the server and i check the banned_user.cfg, its empty.

Try exec'ing your banlist from your server.cfg that worked for me when I had this problem.
exec banlist.cfg
Don't forget to writeid and writeip when you do ban someone.
