Found the file, orangebox/tf/steam.inf, after editing the version info there it now shows up as 1.0.7.0 correctly.

Hi, We have a few TF2 servers with version 1.0.6.9 and a few on 1.0.7.0. Running a verify_all update check doesn't change the version number and it reports all files up2date. Any idea why this is?
