The update tool causes a lot of disk activity. It's possible your servers are attempting to access the disk and lagging on some of the synchronous operations (flush the log file, upload/download a player spray). I've noticed similar problems and have come to this conclusion. It hasn't really bothered me since it has been minor and only during updates.

The issue is not caused by not having enough resources. We can put a lot of extra load on the machine without affecting any of the game servers. It looks like the update process somehow causes a small machine stall twice in its process, once during the start, and one at the end. Our servers run Debian Squeeze with the default supplied kernel. Anyone else experiencing these issues?
