Storage size isn't of issue.

What worries me is that apparently somehow a corruption can exist there which 
can cause a server to crash when a specific player joins.

It does. Even if you don't use nemrun, you should clear out your
downloads periodically since srcds doesn't every do it and you'll wind
up with many many gigs of sprays.
