You don't mention which version you're using, so I'll assume 3.1.5.
There are no limits to the number of databases you can merge, nor any hard
and fast limits on the sizes of databases (RAM & disk being the limiting
factors), but there are some subtle bugs in htmerge, in the 3.1.x series,
which are more likely to show up the larger your databases get.

Try applying the following patch and see if that doesn't help:

    ftp://ftp.ccsf.org/htdig-patches/3.1.5/words-db.cc-rundig.0

Also, be sure you run htmerge (without -m) separately on each individual
database before merging any of them together with htmerge -m.  The merging
code assumes that the wordlists have been cleaned up by previous runs
of htmerge.
