I did read that in the FAQ but I did not make the connection.

So for htdig, I'd need something that looks like something like this to
follow all the links through my site, including subdomains:

  url_part_aliases: *.mydomain.com/* *.mydomain.com:8080/*

And then the reverse for htsearch?

Does that make sense?

Obviously your setting for htdig will have 
http://www.mydomain.com:8080/ and your setting for htsearch will have 
http://www.mydomain.com/ instead.
