The search function works, but is limited to this directory only: http://localhost/manual/ (/var/www/html/manual/) The database did not pickup any other subdirectories of /var/www/html, nor did it pick up what I'm really wanting to use the search application for, the local user directory: /home/user/public_html/
htdig does not index directories. It indexes the web pages that it can find through the link(s) that you provide as a starting point. It appears that the current start_url attribute points only to the server root, which presumably contains the index file point to the Apache manual. Since this certainly lacks links to your user's web pages, htdig has no idea that you want to index any of those pages. In order to pick up the pages you are interested in, you will need to define your start_url attribute accordingly. See http://www.htdig.org/attrs.html#start_url for more info on this attribute.
