pto files "grow" during the project. First they only contain the images (and
their info). In the next step the control points are added. Than the
optimization settings and their calculated values are added, and so on.
Note that recent behaviour is to create a temporary project which is
maintained during the "panorama process" but which is not automatically
saved upon closure of Hugin or starting a new project. You have to manually
save the project if you want to keep your settings, or if you want to
continue another time.
With simple projects you might not care at all. I've found that with
bracketed sets in your panorama you might need to "hand correct" quite some
settings. These projects I always save (if I don't forget to do so).

If you open a project from disk, it is regarded as a new project. Hugin will
take the settings from the opened project and use the defaults for the
settings not present yet in the project (afaik).
So, your settings from your previous project will be gone once you open a
new/existing project.
