Yes ptoclean optimises each pair of images with control points in 
turn, and deletes points with an error greater than 2*sigma.  It 
then optimises all images together, and deletes points again with an 
error greater than 2*sigma.  It then writes out the project file 
with the original image positions but with only the remaining 
control points.

This works very well and I never see projects messed-up in the way 
described (though I get more unconnected photos).

All the functionality necessary to do the same thing already exists 
inside hugin.  This could be added as a button and/or performed as 
part of the Align... command - but somebody needs to write the code.
