I would first check that you are optimising enough lens parameters, at least 
barrel distortion and angle of view (in addition to positions).

Then I would use the Control Points table to examine all the control points 
with the highest error - if they look like they should be ok, then manually add 
more control points to nearby features and re-optimise, otherwise delete the 
points (and re-optimise).

If you still have trouble, upload the photos somewhere and post the link here.
