I would guess that PDSE's have not been stable all that long. Many of us run multi LPAR shops with shared DASD, and there were sharing issues with z/os 1.7.
Still get scary messages under z/os 1.9. PDSE's are very useful, as are PDS's. If you don't need the PDSE features then why bother? You don't see many compelling business/technical cases to convert PDS's to PDSE's.
