Running an automation product SUB=MSTR is the right thing to do. There are some limitations that arise from running before JES is up, but they are really minor. You don't get SYSOUT, so you get "JCT not available" if you try to browse it in SDSF - but all of the messages still go to the log. If you look back in the log to when you attempted to start it, you will see all of the JCL statements in the log and also any messages issued by the product during and after initialization. That is completely normal and expected for subsystems and started tasks that need to run before JES is up. Did you look up the error messages in the IBM messages and codes manual? Those messages are telling you what you needed to know.
