I realize this is an old bug, but I've just found that in the Scientific Linux alpha releases, the issue reoccurs. (Scientific is basically RHEL redone, so there's a good chance this is in RHEL6 as well.)
I don't have the issue in ArchLinux, so it's quite possible that this is a RedHat and its clones, rather than an ibus issue, however I've been able to reproduce the problem on two installations, though with slightly different results.
Install, using minimal. Add fluxbox or openbox. Install ibus-anthy. Ibus won't retain the settings. That is, if you add anthy, then run ibus-setup again, Anthy won't show.
Install the gnome desktop. It will now retain the Anthy setting and will work in some applications. In one case, I had it working with OpenOffice and gnome-terminal, but not in uxterm or urxvt. In the second case, I had the opposite, working in urxvt and uxterm but not in gnome-terminal and openoffice.
Again, in ArchLinux, I don't have this problem, so I don't know if it's an ibus issue.
I tried the suggestions in comment number 4. However, ibus starts, it just doesn't work even if I manually set XMODIFIERS, GTK_IM_MODULE and QT_IM_MODULE
In contrast, a friend who took the default installation of Gnome desktop has no issues with it.
I can do reinstalls if there are things that you would like tested, this is just a VM for testing.
